Not really villains per se, (The Shade is the main villain, the way I see it), but a couple of troublemakers and tricksters, two plague dragons that found themselves deep within enemy territory, and in order to save their hides, they weaseled their way into Amethyst's nature clan through trickery and deception:

Basalt, the ringleader of the crazy plague duo, is the one that comes up with the crazy schemes. He's the one that got them lost in the Veridian Labyrinth in the first place...he's the one that got them chased out of several angry Nature clans before they found their current one...and he's the one that got Amethyst's clan to finally accept them....through the use of "friend" pheramones poured over them to disguise their plague element from the nature clan's tundra matriarch. She has since welcomed them with open paws, to the chargrin of her bodygaurd, Alexios, who is convinced the two plague dragons are scouts for the [Shade-controlled plague clan that enslaved and planned to sacrifice them as hatchlings. AN: Better idea: change this part to a Beast Clan...or...something.] Whether or not they actually ARE...is anybody's guess.
