Since only the same breed of ancient dragons can breed with each other I don't really see a problem. They can just not have a secondary gene.

It's not like secondaries are just "wings" in the breeds we currently have anyway. It's more like primaries are the color of the dragon's "body", and secondaries are the color of some details on the dragon (right now it always include the inside feathers/flaps of wings, but also horns, manes...). I see no problem with having a dragon that's just a floppy snake body with a big long tongue colored with his secondary color :)

different areas for secondaries to go - frills and fins are good options, and you could also just have some area on the back that's colored with the secondary color. huge manes are good as well!

There was a breed suggestion a while back that just had tons of hair- maybe something like that? The examples they showed made the genes show up on the hair, which looked super cool
