I have two issues that haven't been fixed despite use of multiple computers, repeated logins and logouts, and refreshes of the pages. The first happen when I tried to put apparel onto a dragon. I've never had this issue before, but the apparel shows on the 'sprite' version of the dragon, but not on the actual page of the dragon, but it says it has been equipped and is no longer in my hoard.
The next issue is a bit similar? I bought a remove tert gene and attempted to use it on one of my skydancers. After clicking yes that I wanted to remove the gene, the page didn't refresh like it usually would. I refreshed it myself, and on the icon, the gene had been removed, but not on the dragon page, and this time, I still had the remove gene item in my hoard.
I really don't know what's causing this, it's never happened before, but it's not a serious issue. I just don't want to lose the gold I spent on the gene remove to see it not happen :( If someone could help or explain the issue that would be great! Thank you!
UPDATE
As of September 23, the gene issue has been fixed for me. I cannot voice for other people, but my problem is resolved. Still missing apparel however, so not a full fix.

artoni has provided what seems to be a fix to the problem- it fixed for me at least! If you try to apply an extra apparel, it should refresh to show that and then you can remove that item and your items will still appear. Their post clarifies better than this summary, but hopefully this will fix for everyone! Thank you everyone for your help!

Seconding your gene issue problem, I bought a scatter scroll, used it, had the dragon's colors change on my lair page but not the dragon page, and STILL HAVE THE SCROLL.

Blackwingedmedic I'm glad it's not just me then! I'm really not sure what's going on, but it's hard to see if I like the items on my dragon because they don't show up, but it says they're there! :(

I, too, am unable to see newly-added apparel and I can't remove an accent from my dragons.

artificialshrimp to prevent issues with losing the scroll I put it in the AH for 9999 gems; I suggest you do the same, at least until they fix the issue? Because I don't want it to suddenly register I used it and not give me the effect.

I'm having the exact same problem! Tried to use a shimmer scroll, but the page wouldn't refresh when I clicked yes, tho it let me back out when I clicked no. It showed the change on my dragons preview image but it didn't actually give him the gene and I have the scroll in my hoard. Also having issues with the apparel thing, it lets me add or remove one piece of apparel at a time (I have to go back to the lair or the dragon's main page), shows the change in the preview image, but not on the large version. @.@
