So far, there have gotten no exalt bonuses for gene, colour, or breed for any of the 'plentiful' breeds.

It could be that you're getting a run of bad luck and your exalt payout is coming in at the lowest end of the range and therefore the bonuses seem like they're not being granted.

This is the exalt payout chart, as official as we-the-users can get. Any dragon you exalt will give you a base amount of money between these values, randomly.
Babies and level 1 exalts both give out the level 1 range.
If your dragon has the exalt bonus from the front page, you add that to the payout.
So, a level 5 dragon gives between 7500 and 9000 normally, but if you have a matching breed, you get +1250. So anywhere between 8750 and 10,250.
If your dragons are *outside* those ranges (after factoring in their bonuses) you've got a bug, but I've never seen that bug reported before, so you'd either be the first, or stumbled on a very, very, very rare bug.
Most likely is like seacrest said, and you're just randomly getting lower numbers.
(For example, if you exalted a level 5 WITHOUT bonus and got 9000 for it because you rolled the max payout, and exalted a level 5 WITH breed bonus and rolled the minimum, you would get 8750. You'd be getting less for the dragon with the bonus than you would for the dragon without the bonus, unluckily.)
