I mean, maybe there's more muscle in their wings than we anticipate, and they can dig kinda like Diablos from Monster Hunter:

While they certainly don't seem to be nearly as strong, it sounds like their tunnels are excavated over a longer period of time than Diablos here. It also seems that Banescales live in clans, so the excavation is likely carried out by multiple banescales at a time.

I guess it's like how Guardians are supposed to be water dwelling, but their design is really clunky and probably wouldn't do well actually trying to swim? Maybe they were supposed to belong to another flight, or their lore was written before the design was finalized. Or maybe they used magic to levitate shovels.
I wish it was addressed though cause ive always been a fan of using "magic" to explain prophecies and mystical items, not to fill in plotholes
