I'm sure this has been asked before somewhere, but a nest of mine just hatched a really lovely trio and just...how do you not keep them all? Sometimes there are just dragons I don't want to keep, but now I'm up to 40 and that already seems like a lot?

I have over 150 permas. You just expand as much as you need [emoji=guardian winking size=1]
Seriously though, I keep in mind that there will always be another dragon just like it, and I don't feel so attached anymore. Another tactic I used is to try and fit them in my lore. If I can't, they don't stay.

*laughs in 100+ dragons*
I get what you mean though. Sometimes you get nests that end up being so good you can't bring yourself to sell. Sometimes I just put them in the hibden so they don't take up active lair space. One of my hibden tabs is actually a preserve of sorts for rare color combos since I'm addicted to scrying and know how frustrating it can be for certain combos to not exist

Yup yup. I bred my own fodder a while ago before I got out of habit, and I was super tempted to keep some of those babs. Somehow I only kept one during that whole period..

Money.
I either try to sell them until they are adults, if they are still there by then I'll train and exalt. I like money more than my hatchlings. Besides, while many of my pairs make really pretty babies, the parents are already pretty aswell, so I don't think I really need to keep any hatchlings.
Also, I may or may not be stingy about paying for another lair upgrade.
(that being said, I did keep my first primal hatch and another chick with really nice colors that will look good as aberration - having that hatchling without any effort on my side saves me some headache.)

Because I have extremely specific aesthetics, and you need more than being good looking to fit in.
You need to be exceptionally good looking.
I think I bred dragons for the first time in three years last week, and I knew I only needed to keep one of the kids. The other two were yeeted to Earthshaker.

I like small ranges for my nests to avoid too much accidental ugly so I don't need three extra babies that look similar to their parents.

i just don't breed my dragons much nor do i buy a lot of dragons. having a lot of dragons just isn't very appealing to me and i don't enjoy a lack of lair space.

I'm a lore lair (and someone who prefers smaller nests too) so what I do definitely won't work for everyone, but: I seriously consider if a dragon fits a story or personality I have in mind, and if they don't have the right feel to them or feel like they're clogging up lairspace, it's out they go.
But I feel you! Dragons get hard to keep track of! But they're all very cool! I also sometimes send them off traveling or to forum threads in hope ones I think are neat can get a nice home.
