Just finished AC3 after having a long break from the games since starting uni, and even though I didn't enjoy the game as much as the others... wow. Connor is built... I fell in love with Ezio as soon as I turned on AC2, but it was a much slower appreciation of Conner as his personality eventually came out and his shoulders got huuuge ;P
I didn't warm up to Altair until nearer the end of the game but I do enjoy him now, and Desmond is lovely. But also Shaun is the best little snarky guy ever (and of course being British, there's some bias there).
TL;DR I'm not actually sure who's my favourite. I do definitely enjoy them all (and hope that I enjoy Edward too when I get round to AC4 in a few weeks).

I've only played AC2, and had a lot of fun, but I've got my eye on Edward. I may or may not have a thing for blonds.

Connor and Ezio were pretty good characters. Edward didn't leave any impression on me. I didn't play much with Altair unfortunately.
I am a HUGE fan of the Assassin's Creed series. That said, while I have no real issue with AC4 and AC3, I do believe they really aren't assassin games. There's no real assassin feel to them. It's more like an "Animus" game, if you get me. Nevertheless they are good - even if I haven't finished AC4 (Xbox issues, weh).
I definitely think each character is outstanding in their own way. As far as modern day assassins go, Shaun and Rebecca are pretty cool. I don't see Rebecca mentioned a lot as a favorite character for modern assassins and it makes me kind of sad. She's intelligent and strong. Shaun I love for his attitude. Desmond is naturally rather cool too, but that's a given I think.
If I were to list my favorites in order... of all of them...

#6: Edward (bias because I love pirates - and honestly I'm not even sure I should list him as an assassin for reasons I mentioned before)
