Whenever I forget to take the two fodder dragons out of my party before exalting them, my trainer gets booted off the team. Is that supposed to happen?

Yes--it's because the composition of your party has changed. It will do the same no matter what reason causes dragons to be ineligible (such as energy loss). It prevents you from entering a venue without designating a team.
Since I've occasionally done this, too, I just made a saved "team" with only my double fodder trainer in it so I can load up my trainer without having to track her down.
