Are you talking about actual gemstones? mindat.org is a fantastic archive filled with almost every different type of recognized mineral, as well as links to purchase these minerals at the bottom of this page.
I would recommend that you get a pretty piece of quartz. Quartz is plentiful and comes in a lot of colors. Selenite is very nice (I have a little cube of it). ebay.com is a good place to get quartz, you just have to make sure what you're getting is authentic.

I'm debating whether you mean ingame gems or real life ones.
For ingame, I'd say get the 20$ pack since it's enough for a gene of any kind.

@Malikyangel ~ it only makes sense to buy gems if there are things that cost gems that you would like. These could include familiars, apparel, genes, vistas, and dragons in the AH that people are not willing to accept treasure for. Browse the gem marketplace and see if something interests you.
Personally, I like having funds of each type but I also enjoy breeding unique dragons and geneing them for my hatchery, and having fancy user-made accents.
