The ancient versions of regular genes are named the same as the regular ones, but with the breed in parenthesis. This means that it is impossible (as far as I know) to search for only the modern version of the gene.
For example, if I search in the auction house for Secondary Gene: Hex, the results are a mix of the modern and Gaoler versions of the gene. Right now that's just two versions, but the more ancient breeds are added the harder it will be to find the modern versions of a gene.
One way to solve this would be to have some sort of drop-down, either in the Categories drop-down or separate from it, to select to only see ancient genes or modern genes.
This is also a problem with other items (e.g. Chimera vs Ashmane Chimera, Depin vs Corrosive Depin, Elk vs Snowfall Elk, etc).
Edit:
In order to fix this for all items, one solution would be a button to toggle between exact match and regular search (credit @nika). Another would be to add exclude search terms (credit @duskghost).

Having an exclude filter for the AH could fix both those problems, as you'd be able to exclude "Gaoler" or "Ashmane" to only get results for the item you want.

We really need SOME fix for all this. Personally I'd like a "only search for items with this exact name" option, since that would include things other than genes.

This is the fix I'd like to see implemented, and not just on the AH but on all search boxes. A toggle to switch between "includes" and "exact match" would solve this problem neatly.

I agree that it would be nice to have an option to search for the exact match. sometimes I search for food, materials and familiars and have the same problem.
examples:
if I search for "fly", I can get:
[item=flycatcher] [item=Flurry Flyer] [item=Flying Gurnard] [item=Venus Flytrap]
but I only want this item:
[item=fly]
or I want to find this familiar:
[item=basilisk]
but these familiars also show up:
[item=Grouse Basilisk] [item=Coral Basilisk]

Flycatcher
Plant
While this plant appears humble and unassuming, those who consume it know it to be ambrosia.
20
2
Flurry Flyer
Insect
These clumsy insects are completely blind, but use a sophisticated hypersensitivity to vibration and air currents to move as quick, calculated, and almost dangerous swarms. Thankfully they are only seen once every ten or twelve years.
40
4
Flying Gurnard
Seafood
Though gurnards may use their fins to appear larger to ward off predators, they'll never appear large enough to ward off a dragon.
30
3
Venus Flytrap
Plant
A treat sure to please both insect and plant eaters!

but I only want this item:
Fly
Insect
Flies are pests, plain and simple. Their favorite places to be are inside dragon ears and nostrils.

or I want to find this familiar:
Basilisk
Familiar
A basilisk's gaze can petrify even the hardiest Earth dragons into stone. Staring contests with this familiar are not recommended.

but these familiars also show up:
Grouse Basilisk
Familiar
Breaking the gaze of a grouse basilisk is not too difficult if attacked in pairs; they startle easily!

Coral Basilisk
Familiar
While unable to turn a dragon to stone, a coral basilisk's steely gaze can hold foolish dragons captive.

Yes. Or if I want a Firebug for the gene swap but I have to search through pages of Triple-Sight Firebugs first...
